Try setting spawn-protection in server.properties to 0 then use WorldGuard to protect spawn instead. I know on my server when I had this problem, I had chests at spawn that defaults couldn't open, it was due to spawn protection. Once I disabled that, it worked fine By default, no one can use WorldGuard. In order for yourself, moderators, and players to use WorldGuard, you must provide the proper permissions. One way is to provide op to moderators and administrators (unless disabled in the configuration), but providing the permission nodes on this page (through a permissions plugin) is the more flexible

Spawn protection functions as a protection for the area where players spawn when they first join your Minecraft server. It prevents players from destroying blocks at the spawn point and in the area around it. open up your server properties. you should see this spawn-protection=10. change those numbers to a higher number so for example if my spawn is about 90 wide 90 length you do spawn-protection=90. or if yours are just like 87 wide 64 length just add it up than set that numbers next to spawn-protect=. than save your server properties .7.2 and its not really square, and I was just thinking how would I be able to protect it with worldguard because I want it so that inside the spawn there would be non-pvp and outside of the spawn to be pvp.. And people can just go into one of the areas where its protected and be safe if its a square protection

In Forge Essentials there is a module called protection, but i observed that many module of Forge Essentials are not described in the Forge Essentials wiki The default spawn protection radius is 16 blocks around the world spawn point. You can use the Realms configure menu to change this: Spawn protection (Off, 1-16) I'm not sure what you mean by mark, but you may be thinking of modded servers that use WorldGuard/WorldEdit to protect regions. Realms does not support that I'll see if there is a WorldGuard add-on that refines use to just trapdoors. EDIT: I found this which might work for you: WorldGuard Block Restricter. It requires WorldGuard and WorldGuard Custom Flags but you should be able to add the trapdoor as a deny block. If you don't want a player to be restricted by any regions, use the worldguard.region.bypass.* permission, otherwise use owners/members of regions to allow interaction and building within those particular regions.
